Do you have a snuggle sac or a cuddle cup? I would shoo my scardy pigs and the ones who didn't like being picked up into one of those, for easy transport. I was actually able to train my Emma... When I would say "get in the bed", she would run over to her cuddle cup for transportation, haha!

I wouldn't recommend fleece for a small cage, it will stink up fast!
Just for those who may not know: fleece needs to be wicked before use, and it can't be used alone. It needs an absorbent layer underneath to catch the pee.

I suggest using kiln dried pine pellets as bedding. It works great against odor, and as long as it's kiln dried it's safe for piggies. You don't need to clean it often, because when wet the pellets burst and turn into a powder (not dust), which just falls to the bottom layer of the cage.

As for vegetables, if you're very worried about it, you can feed one in the cage while the other gets theirs in the playpen.

Also, now that you have good "samples" of pee, I would try keeping some after you clean the cage and placing it along with as much poo as you can find in the area that you would like to designate as their potty area. As guinea pigs are really intelligent, they should catch on pretty quickly, unless they are super stubborn (which can happen sometimes).
