I suppose you could buy a piece of PVC pipe and use that to connect the bins. But it won't be transparent. I think they sell PVC end caps that have an opening instead of terminating so you could attach those to either side. Although that would probably be harder to find.
As for the holes from the water bottle I'm not sure why you would want to cover them since they're so small but you could use a bolt, nut, and washer to put in the hole. It would have to be a bigger diameter though and that's probably a little unnecessary.
I hope you find a solution that works for you!
I've never heard of PVC end caps, I'll do my research and see what I can find! Thank you as well for telling me about the expandable tubes being easy to chew through. I'll be sure to stay clear of that!

With any of these tubing options, would it be possible to somehow make them into something that's like hamster made tubing system where I can add on some more tubing with turns and stuff so he can walk about the tubes other than just going through it to get to the other bin?

Or would that not really be required since he does have like 10cm+ of possible burrowing.

Though, it would be nice to somehow have some tubes fixed along my wall and stuff for him to crawl inside of.

EDIT: I've found PVC tubing and caps. There's a few transparent ones!

To sum it up.

Just find a piece of tubing that's big enough and hard enough plastic to connect the bin cages?

I've put a list of possible tubing options down below which are a most likely go to/find but if I can't get my hands on anything in my area I will just look for anything that can fit in the criteria.

- PVC tubing (since it seems these can be transparent too, also with caps if I ever want to block off the bin cage then this seems like a good go to option. But depends if I can find the right size diameter)
- Rat tubing
- Drainpipe tubing
