You only need to clean her nest if it has been peed on. If not then its best to leave it alone.

As for her hoard. If there is any fresh food that hasn't been eaten within a day/night then i'd remove that so it won't get mouldy. Any dry food is best left alone unless it has been peed on in which case you'd need to remove it. If that happens then make sure that you replace the hoard with new hamster mix, same place and same quantity or your hamster will feel robbed and most likely pee on it to deter any human thieves.

As for spot cleaning. I only clean when it starts to pong of pee somewhere. There's no time limit, i trust my nose.
You don't have to worry about poos for a long time because they don't smell.

The bigger the cage and the deeper the substrate the fewer times you have to clean.

I generally leave the nest alone as much as possible if it doesn’t get peed in, check any stashed once in a while in case any fresh food has been put in there but otherwise I wouldn’t touch it for at least a month & then maybe refresh some of the substrate but definitely not all & if the hoard is getting a bit old replace some of that with fresh dry food, they eat from the hoard so it doesn’t really need doing often at all.
If the nest gets peed in I just remove any damp or smelly substrate but keep it to the minimum each time & leave the rest untouched.

Where it’s deep into her nest under inches of beddding I can only see it if I look under the cage where it’s got a clear bottom. Do I just go by smell rather than taking it apart and checking?

Going by smell is fine, yes.

Going by smell is ok, if you don’t do it too often over time you’ll get a good idea of it if needs doing & if so how often, at first it’s generally better to leave it longer so you don’t disturb them too much.

Today I noticed her bits look dirty, what I think is her bits anyway. I’m not sure if they’re meant to look like it but got a photo and don’t know how to show you to see if they look fine
