I'm a Hamster Heaven owner - they are great cages but I suggest removing both the tubes and the penthouse. My Syrian decided to move into her penthouse, then the tubes when the penthouse was removed. It didn't take long for condensation to build up and they would start to smell within a day. It would be better for her to make a nest in an appropriate place at the beginning.
When you put her in her new cage did you transfer any of her old bedding (substrate and nesting material)? She may have been a bit nervy if you didn't because it wouldn't smell familiar. That would be why she seemed more settled with the old cage base in there - it smells like her territory
Also, were the lights on/was it day when you put her into the new one? They don't have very good eyesight and I find that if my Syrian is somewhere new when it's light she doesn't tend to move around much - turn the lights off and she's zooming around the place!
