Update since my last post...
This is a photo of his latest pee. Some looks quite normal but there is a pinky/orange tinge to part of it. It doesn't look like blood but I think I still need to get him checked out.

Your best bet would be to see an exotics vet.
I go to a general vet but always ask for a particular vet who seems to know more about hamsters than others.
They usually prescribe metacam for a few days which is an anti inflammatory/painkiller or baytril if they think that there is an infection.

RolyRocks, if you can, try and find an Exotic Vets, they should have more experience dealing with small animals such as hamsters.

It does look a bit discoloured still. I'd show the photos to the vet.

I took Loki to the vets today. Unfortunately I couldn't see the one that specialises in exotic animals but the vet I saw was still very nice. I took the discoloured bedding to show him and after a thorough check up, he prescribed Baytril Oral 2.5% which had been diluted with saline. He said to try 0.1ml once a day for 7 days and if there is no difference to his urine he would like to see him again. He couldn't say for sure what was causing this, but hopefully the antibiotics will help.
He said to try and put a drop into his mouth.. is this easily done?? My sister said hers licked it straight off the syringe so I'm hoping Loki might do the same!
And you guys were right, Loki didn't appear too stressed by his outing, he was a very brave little soldier!

Hamsters tend not to like baytril (fine with metacam) see how it goes, and if need be ask and we can advise of other ways to make the medicine a bit tastier for your hamster. The fact that it has already been diluted should help.

I gave him his first dose last night and he didn't like the taste! I have read about putting it in a pea sized amount of baby food or dog food? My dog eats Grain Free Forthglade Beef Broccoli and Pumpkin, would this be suitable? It's very firm though. I'll double check the rest of the ingredients. Is any flavour babyfood better than others? It is safe for them to have a fruit based one short term or could this bring on diabetes?

Update - These are the ingredients of the dog food.

Beef (75%), Pumpkin (4%), Broccoli (4%), Minerals, Linseed Oil (0.5%), Dried Seaweed (0.45%), Herbs (Camomile, Parsley, Rosemary, Nettle) (0.12%), Chicory Root Extract (0.05%), Glucosamine (50mg/kg), Chondroitin (50mg/kg), Yucca Extract (0.005%).

I think the dog food I know most people have used is hunters dog food, it didn't work with mine, but all my hamsters have taken medicine in the veggie baby food I use in this video. I also freeze it down so lasts for ages - so no waste.

It's all veg, so when you can buy one which has all veg in and there are a few, sainsbury's (not sure if you are in the UK or not) do a slightly cheaper version around 70p i think, i would avoid those with fruit in if possible and look out for any added herbs and citrus etc, avoid those.

I'm not sure about all the ingredients, the ones i'm not sure are safe are seaweed, yucca extract, chondroitin. i have heard of people giving glucosamine for aging hamsters, but not 100% sure if it is safe. Maybe someone else on here can advise.

Yucca extract is completely safe. Glucosamine & chondroitin aren't necessarily bad to be fair. Seaweed is what I would really worry about - yes it contains beneficial trace minerals but it is also loaded with sodium which hamsters definitely don't need!
