Probiotics are meant for digestive health... I'm not seeing how they would relate to an eye infection? Did your vet recommend them?

I know that antibiotics can cause things to "slow down" for humans but that is when they are taken orally. So I wouldn't think that a drop would require intervention to keep things moving along.

In general I would avoid yogurt with a dwarf, the extra sugar is not recommended as they are more prone to diabetes.

I have a very food driven hamster so I believe that in your situation, I would just reward him with his favorite seed after administering the drops.
