I think BP just about covered it there, it sounds as though she's forgiven you for handling her too soon if she's ok in her out of cage box so I wouldn't worry about that, as BP says the tissue trick can really help with them adjusting to your scent & be less distressed by it in the cage.
I had a territorial female & it took time to get her used to my hands, I stuck with handling out of the cage for some time & only held my hand by the door for her to climb into when she wanted to come out rather than putting my hand directly into the cage & she was fine with that, over time she came to tolerate my hand in her cage once she was used to me.
I always advise to keep a cat out of the room where the ham is at all times, it just isn't fair to a ham to have a predatory animal anywhere near their cage & is very stressful for them.
