Some people use smaller cages until they hams are a little bit tamed, but that doesn't mean that it's good to keep a hamster in a very small cage. If he's not comfortable with the space because it's too small, maybe you should change the cage asap, because as other people said, that way he won't have to settle twice (and maybe he won't be able to settle in the smaller cage due to the reduced space).
Most cages don't allow more than 15 cm of substrate because of the tray, If you can't provide more depth of substrate because of that don't worry, but try to fill the tray to the top.
