If you're planning on keeping most of the substate & nest then he shouldn't be bothered by the cleaning aspect (do you mean just clean the tank itself?) then if you are worried the changes may upset him a bit then it could be best to do it in stages & do the clean at the same time so he can gradually get used to things.
