I wouldn't leave her in the nest while you clean, it can really stress them out to have you doing stuff in the cage while they're in there, I find a carrier is usually the best thing to put them in, it shouldn't take you long to do a bit of spot cleaning so a carrier with some substrate in, maybe scatter a few seeds or something tasty in there too, should be fine.
I find a tube with the end blocked off or a small cardboard box with a treat in usually works for getting them out, they seem to find it hard to resist going in for an explore!

Thanks for all the suggestions! Yesterday Jupiter finally took a treat from my hand (she even dared to rest her paw on my finger tip, before that she tried not to touch me) so I'm confident that she's warming up to me and that she at least feels confident enough to get into whatever i'm gonna be using to get her out of the cage.

So I want to clean the cage today but is it best to wake her up and get her out, so she'll (hopefully) go to sleep in the other cage while I clean, OR, should I try and get her out when she's awake tonight? I'm just nervous to get her out bc I've been making progress with her and last night she seemed sort of wary of me again (she goes back and forth a lot) so I don't want to like lose the progress we have.

Depends on the individual I think. If you're hamster is confident and trusting plus you leave them to wake up properly when you wake them I think it'll be fine. Although if she's an unsure ham then maybe wait until she wakes up naturally. Also depends when she gets up too. Don't want to be spot cleaning at 2am really do you

Hello,
when cleaning your hamster cage, you should be putting your hamster in a travel cage or a playpen that you should have prepared for your hamster. Make sure your hamster can be seen by you at all times incase anything unexpected happens.

Better invest a travel carrier or small cage if the cleaning takes a while (e.g. when you need to disassemble the primary cage, clean the wheel in the bathroom, etc). Given the size and strength of a Syrian, if left unattended they could climb over a regular playpen or chew a hole in modular storage bins. Although a carrier seems less comfortable to the hamster, I would not want to risk the cutie escaping or chewing plastics.
In terms of getting her out, if you cannot accommodate your cleaning time to her schedule, you could try making some noise and put some treats close to the entrance of her nest to lure her out and into a mug or whatever container you choose (I use an empty tissue box) to transfer her. When I have to do the cleaning during the day, my girl usually takes the treats and go into her hideout in the small cage soon. If I do that in the evening when she is more active, she just tries harder to get out and it takes a bit longer for her to quiet down. Before you put her back, just bribe her again with a tiny bit of treats and then hopefully surprise her with some hidden/sprinkled food back in her clean and fresh primary cage.
