You mentioned the hemp you used being so dusty you had to use a mask to put more in the cage. I'd say that's a pretty good indicator of your hemp not being a good quality hemp, and the dust levels could certainly cause breathing problems and itchiness among other things!
I would try a higher quality hemp with significantly lower dust levels. Reacting badly to extremely dusty hemp doesn't necessarily indicate an allergy - hamsters are really sensitive to dust in general and any dusty substrate could've produced this sort of result. Aubiose is supposed to be very good if that helps.
