He sounds a bit scared if he is pooping being handled. I can't remember what the story was before, but sometimes you need to take taming and handling slowly. I did a little video on taming our hamster if it helps. Rubbing himself in substrate sounds a fairly normal thing

You can turn this around, try the tissue trick, it helps your hamster get familiar with your smell, talk to him whenever you can and praise him. Do you feel a bit anxious when handling him? If you do, then he'll sense it too.

Stuff some tissue/toilet paper up your sleeves and leave for a couple of hours and then put in his cage, curiosity will have him sniffing it, this gets him familiar with your smell, do this daily for a week, and try to talk to him more and encourage him. Whenever he appears in his cage, praise him.
Also, I wrap some tasty treats up in the tissue that I've had up my sleeves.
