You never know, he might be exploring those caves when you're not watching him. My hamster switches nests rather frequently, she gets attached to one for days and abandons the others. After a week or so, she may choose to switch up according to her mood. I'm with Ria and I'd leave them in even if he doesn't nest in them, they're still fun places to hide in and explore.
