I'm sure it was upsetting & I can understand your concern, it's hard to say for sure but it does sound like it is most likely the stress of having the eye drops put in that is upsetting her & there isn't much you can do about that, it's difficult to do without stressing them to some extent really, are you having any trouble holding her while you do it? If they get agitated & squirmy it can help to wrap them in a towel.
As long as she seems ok once she's been left to settle down again & is still eating, drinking ok etc I wouldn't think it's likely to be anything else but keep an eye on her just in case.
