Well, it is not uncommon for rodnets to make more than one nest, before giving birth. However it can be sign of stress of having pups in both of them. If she both of them regularly, it is not problem. you lose the pups if she don't feed them, but she is a first time mother and not every animal make good mother, particular the first time.
You could have disturb her while she was moving the pups, in that case she will pick tem up later.
