Have you seen soy paint? It's a great option for more opaque colours, however it can be pricey. I recently (7 hours ago) invested in natural food colouring for painting. I haven't tried them out yet, though. Like others have said, you could try the Cuprinol Shades (don't know if you can get them in Japan?) or make veggie paint. ErinsAnimals' has an excellent tutorial from about 2 years ago. I highly recommend subscribing to her as she has some amazing pet care videos on YouTube.

For other people reading this thread, I got my natural food colouring at £1 a bottle from Waitrose. I have red, orange, yellow, green, blue, pink and black. I believe that is all the colours they stock. Also, it's Waitrose own brand food colouring from the baking section.
